I think if you make that you a freelancer/mercenary that there should be some kind of upgrade system. Cause as a freelancer/mercenary you get paid for doing a job and you use that money to make your ships better to do more jobs. But to do something like that on secret ops and not get too difficult in programming I think you should do what they did in unknown enemy were in some missions you could pick your fighter but in this cause it would be you paying and upgraded ship but could also be just using another ship to play with. But I don’t think you can call yourself freelancers/mercenaries if you don’t get things that other cant or wont use. But as for story I think that with the firekkens all mission would have to have at least one squad around as they would want to keep an eye on anyone in there system. The part about working for the kilrathi is a coin flip cause some may ask or except help from outsiders they could say they don’t need it thinking it will make them look weak. But the idea of selecting which ship you can use in a mission would be a nice add on to the mod.
That looks cool and something you’ll think twice before attacking also those yellow boxes look like that could be some kind of external coolant system for those plasma cannons so they can fire fastest then normal.
Yes that idea is plausible but also if you remember in the Gulf War the battleship Missouri was reinstated and updated to fight so if you don’t have enough confed ships to work with you could do that in a backwater system or a convoy escort duty. And I think the idea behind the conversion of existing ship into other duties was that it was cheaper to take an already made ship and just take away or add the need things to fill in the empty gap in the war machine. Also to make those yellow boxes have that affect the fire rate on the plasma cannons would have to be fast then they are on another ship
I would not put a secon rival revenge in the game, there is way enough more surprising storys to tell by focusing on kilrathi cultists, pirates and nephs

she looks great but i always thought it should have more guns on it there are big gaps were there could put a turret or two and they dont is there a reason for that?
