I'm using VDMSound to run Wing Commander 3 under Windows XP. The game is set to run with SoundBlaster 16 for audio (port 220/IRQ 5), and General Midi for music. Joystick emulation is enabled.

While the game itself is fully playable with no problems, the sound is something of a different matter. While on the Victory, the audio pops and crackles. While in spaceflight, the audio is fine, but the music slows down after a few seconds, and long comm videos tend to run slower than the voice that goes with them. Regular cutscenes run perfectly, though.

I've read that this could possibly be an emulation issue or a bogus set-up in the sound configuration, but I wanted to know if anyone here has figured it out.

I've never used VDMSound, but it could definitely be one of those two issues. Try it with the midi disabled or with an older Soundblaster set up in the installation menu (you get back there by launching the game with "WC3 -i"). Make sure that IRQ5 and such are what VDMSound is telling the game your sound card is at.
