Windows 2000 is not a very friendly environment to run most Wing Commander games. Secret Ops is especially difficult to get running. It's possible with Service Pack 4 if you enable Windows 95/98 compatibility mode. Some people have limited success with that. Here's a modified version of the Standoff suggestion.

1. Make sure you are running SP4 with the latest version of everything (drivers and directx).
2. If you have not yet, run this command in start > run: regsvr32 %systemroot%\apppatch\slayerui.dll
3. Create a shortcut to the installer
4. Bring up the shortcut's properties (right-click menu) and enable Windows 95 compatibility mode (which will now be enabled from the above step)
5 Run the installer *using the shortcut*

The Standoff FAQ thread in their Crius forum has that as a suggestion to get their game running in 2k. Compatability mode in general in 2000 has been treated somewhat weirdly by Microsoft. It's such an integral part of running old stuff in XP, but it was only enabled in like 2K SP2, and it's been cumbersome to use with having to enable it via command line and run it via shortcut.

If what ChrisReid said doesn't help,(which it probably will)you could try compatibility mode and set it to Windows 95 or 98.
