My USB remote kills some keys in Prophecy

I have a really weird issue. I just got this new computer with Windows Media Center Edition on it and I've had to get all new joysticks and gamepads (no gameport!) , a 3DFX wrapper, HC1's video fix and high res patches and I'm still stuck on getting my old scanner to work, but anyway, I thought my new joystick was somehow preventing keys on the keyboard to stop working. Backspace worked so I could come to a complete stop, but the \ button didn't bring me to full speed. U didn't select the nearest hostile. Lots of buttons didn't work. I found out that only the first controller plugged in will be detected, since my gamepad wanted to fly instead of my stick. But it took me a while to figure out that unplugging my remote control receiver fixed the problem. It's a pain plugging it back in, it's one of those always-plugged-in devices that go into a rear USB port. So, I'm wondering, is there a way to have my remote plugged in without my keys dying?
 
This is actually more of a windows glitch with the directx controler settings. IT happens in other games too if you have more than one USB controler plugged in at one. Hell, my PC does it if I have an old analogue Gravis 2 button plugged in at the same time as my USB gamepad. Just make sure you unplug unneccesary USB devices before playing the game.
 
There's nothing about a USB "boot sequence" is there? Would that even matter? I think the S in USB probably makes this suggestion irrelevant, but starting the system with the keyboard plugged into different ports wouldn't help, would it?
 
I'm using my old PS/2 keyboard, and the one that came with this computer is also PS/2 (and inferior). I suppose I don't really need the remote, since the only place I could use it from is from bed. Handy for changing songs when I'm with someone, but absolutely nothing else...
